Clutch issues

Hello, I work for a small airline in Alaska, we have had this minicab out behind one of our maintenance shops for many years, this year we decided to restore it, we pulled it out and it ran but smoked like crazy, it would disappear in its own cloud of smoke, and the clutch worked but it was worn pretty bad. We bought a rebuild kit for it, it’s the 3g83, when we pulled it apart noticed one of the valves was chipped, ordered a new valve and replaced it. Got the engine back together and got a new clutch in the mail, but it didn’t come with an alignment tool. We installed the engine and tranny as best we could by hand aligning the clutch and the tranny slid in it just fine. Truck fires right up now but runs rough, we think some vacuum lines are mixed up but can’t find a diagram. Then we found out the clutch won’t disengage. We can start it in neutral but can’t get it into gear, if we put it in gear with the clutch pushed in and turn the starter it learches forward. We adjusted the clutch cable as much as we could with no difference. I removed the starter and watched the diaphragm spring disengage the friction plate all the way around, so I thought the spline was pinched from how we installed the clutch. I took the tranny back off, ordered an alignment tool and reinstalled with the tool. With the engine off I can put the truck in gear and I cannot turn the driveshaft, then I can press the clutch petal and the driveshaft will turn and I can hear the friction plate rubbing in the clutch. But once I start the engine it has the same issue as before, the clutch will not disengage. If anyone has any insight on things to check or change I would appreciate the help!
